So let me see if I have this correct:
Step 1. Disconnect all speakers.
Step 2. Run speaker wire from amplifier output to multimeter set to Voltmeter mode.
STep 3. Run 50hz Sine Wave tone through system. This will go through complete signal path from CDJ to Mixer to DAC to DEQ to DCX to AMP, to Voltmeter.
Step 4. Adjust volume up and limiter settings down until there is an output of 50V from the amplifier.
Is that correct?
Plenty of ultra low bass, but nothing from 40-100hz?

Not quite. Your voltmeter setting should be "AC 200", with red probe lead to red banana plug on amp, and black to black.

You don't need CDJ in the chain to set up, unless it is what you are playing your 50Hz sine wave through.
If your 50hz sine wave is coming from your laptop for example, plug that into your mixer.
You don't need the DAC in your chain IMO.
The DEQ has the same capability to convert analogue signal to digital signal.
The voltmeter is only measuring output on the amp, it's not part of the chain so to speak.
Step 4. Adjust volume up and limiter settings down until there is an output of 50V from the amplifier.
Set your mixer so it is not running "in the red" on the output meter.
This introduces distortion into the chain and should never be run that way.
Then change the limiter setting until you get 50V.
Remember where all your settings are.
Your final test before you reconnect speakers, is to make sure that no matter what you do to your mixer (ie turn up volume or whatever) never makes the amplifier output go above 50V. If it does go above 50V, you have made an error somewhere in the chain.
Is that correct?

Thank you Grant! I finally got around to setting the limits and use my subwoofer. I hosted a private party this weekend and it got a good 14 hour workout with primarily techno and electro all night and morning. Got nothing but compliments from everybody on the excellent sound!
Pretty much everything Ive learned about sound system tuning and the proper equipment for it came from this website. Thanks again to everybody that has helped me on this website! I finally have a sound system I am proud of!
