I've been pointing it toward the rig. I thought the mic was omnidirectional, so that it wouldn't matter, and I'd read that pointing it up was for surround sound setup....?

Measurement mics are usually aimed at a 90 degree angle from the source.

Two rules when tuning a system:
If it sounds good, it is good.
If it sounds off, it is off.
Those rules apply regardless of what your rta tells you. That rta microphone is time blind. It has no idea if it is measuring direct sound or the 12th reflection that is 100ms behind the direct sound. Our ears are very sensitive to timing, especially in the midrange.
If the tweeter arrives at your ears before the mids it will sound bright, if it arrives after, it will sound flat even though the 2 settings have the same amplitude.
Always trust you ears, until you get old then ask a teenager if the mix is too bright or not.
